I've had the same thing with one user - and a replace of the mail didn't sort it.

Instead, we noticed that the user had set up a 'rule' for the mail to be moved to another folder as it was received - which means that it never appeared in the inbox.

If the mail file replace doesn't work - check the rules, and disbale it.
